my question, When Eye of Timaeus is used to fusion summon, does it just take the place of whatever fusion material is there besides Dark Magician? Like can I use Eye of Timaeus and a Dark Magician by themselves to fusion summon a Dark Paladin or Dark Cavalry?

Yes, you can use this card to special summon Dark Paladin or Dark Cavalry.

"Magician's Rod" search cards that list "Dark Magician" (the monster card) while "The Eye of Timaeus" says "Dark Magician monster" (the archetype) not the card "Dark Magician" itself.

OK, can anyone tell me why I can't activate this sometimes?
1. Play ancient rules
2. Special summon Dark magician
3. Try to activate The eye of Timaeus
4. Can't

that happened to me, if I summon DM with ancient rules or with Magic Veil, cannot activate this card

Every Dark Magician monster (including girl etc) fusion card. As simple as it is.

Why can't we search with Dark Magician Rod?

Ofcourse why not fusion summon any monster which has dark magician in it's material.. note-paladin can't be special summoned with cyber Stein but it doesn't special summon like cyber/Mask change it fusion summons
