Star Eater is unaffected by other effects when attacking and Needle Soldier's effect gives whatever monster synchro summoned with it as a material piercing. Will Star Eater not have piercing if Needle Soldier was one of its materials due to its effect?

Lingering effects like that of Needle Soldier cannot be negated according to official rulings so Star Eater will still deal piercing damage.

The piercing effect isn't activated when attacking but when the monster is summoned. So it will happen what it have to happen, the effect will work properly.
