I was playing my first few online matches some time ago (the only time I tried it) and I got a time limit loss because I only had 2 seconds to do my turn. Is this supposed to happen? Is the time supposed to go down and stay down?

Yes. You only get a certain amount of time. And you only gain seconds the longer your opponent takes on his turn.
This is to avoid stalling for too long.
