Because Komushroomo flipped face-up was still the last thing that happened. To make the shroom miss its timing, you need to have something happen right after it is flipped face-up BUT *before* it can activate its effect. By the time you chain your Spellbook Organization, it was already too late, since the shroom was already activating its effect.
That's not how you do it.
In order to make komushroomo miss its timing, you have to activate any spellbook THEN chain fate 2 to flip his komushroomo, since chain resolves backward, the last thing to happen is not komushroomo being flipped, but your first activated spellbook
