They likely are. 5D's does seem to take place in the main continuity (not outright confirmed unless you count Bonds Beyond Time I suppose), just like 20 or so years after GX. There's a few references here and there. (Kaibacorp's a thing, and there's a mention of Pegasus's death, given a Memorial thing.)
Bonds Beyond time 100% counts, as it is referenced in the anime itself. Z-ONE talks about Paradox a bunch, and Yusei even has a brief flashback taken directly from the movie
The yu-gi-oh timeline is one of the most bizzare thing, from what i remember isn't 5ds suppose to be hundreds of years later? Yet Trudge is in it and there is numerous references that make it sound like it's only been 20 or so since S1 Yugioh.
The 100 years later is from Z-ones timeline, no actual year is stated in 5ds but it's believed to be atleast 50 years after DM but Trudge is the same Trudge from season 0 so it can't be 50, more then likely konami didn't think about the timeline and just wanted to push synchros out for more $$$

Dude we aren't talking about the game. There's a little thing called the anime, which was released with little continuity from DM and gx because konami wanted money from the tcg. There are no "freebies" in the tcg and more cards means more money
